No, the side quests and main quests don't interfere with one another from what i can remember. However i wouldn't recommend doing all the side quests before you do the main ones, there are alot of stuff (power armor, exp, ect) that you get from doing the main quests. I would recommend mixing in a bit of both.

alright because my brother plays as well and he did not do many side missions but for some reason now he cannot do the mission "those" the kids house is empty so he cannot complete the mission. so i just didn't know if in one of the missions i killed someone that was in another mission or something like that mostly looking for achievements out of it.

The kid is hiding somewhere else, otherwise it would tell you that the quest was failed. At any rate, at least do the main storyline up to the point where you are allowed into the Citadel, that way you can go through the Power Armor training. Once you get better armor, then start charging through the side-quests cause there's a lot of them.

the kid from 'those'
i found him by the super duper mart.. (doing moiras survival guide)
some quests can effect others..
for example:
strictly business (paradise falls: enslave people)
enslave Susan Lancaster is in tenpennt tower.. if you side with the ghouls and get them in the tower, or even get the ghouls in peacefully, they kill the tower residents, susan included, and you cant enslave if she's dead...
enslave red (big town) you have to break her out of the police station (mutants have her) and then make sure she doesnt die when they attack big town, then enslave her.
enslave arkansas (minefield) he will shoot at you when you do the minefield quest for moira, i did kill him, and some how got away with it, but best to avoid him, and go back and enslave him for stricktly business
megaton quest power of the atom.
if you want to blow up megaton, make sure you do the survival guide, (moira)
blood ties (anne west)
and get the bobble head from sherrifs house
you can save time by doing quests in order, or picking up quests while doing others
(1) in 'shoot em in the head' you kill allister tenpenny
(2) in stricktly business you enslave susan lancaster
(3) in tenpenny towers you either side with humans, ghouls, or find peaceful solution as to who lives in the tower..
so i made sure i had the quests for (1) and (2) before going and doing (3) and then took care of tenpenny and susan before letting ghouls into tower.
while you are at underworld picking up the 'shoot em in head' quest, you can find the surgery and riley, and pick up the rangers quest.
while doing the survival guide at rivet city you can
(1) talk to doc li (lab) and find out where dad is.. now when you see 3dog (following footsteps & galaxy news radio quests) he gives you a key for guns & ammo stash to help him. if you have not already spoken to li, and dont know where dad is, then he just gives you info on dad, no stash/
(2) speak to dr zimmer (lab) for replicated man quest. find holo tapes in clinic, church and hotel, then talk to li for directions to dr pinkerton (broken bow of ship) . he gives you info on rivet city for moira, and replicated man info (side with harkness for powerful plasma gun)
3)before leaving boat, see abraham washington and pick up 'stealing independance quest'

Quantums are electric blue in color, they kinda glow, especially in dimly lit areas.
Here's a location list: Nuka-Cola Quantum - Fallout Wiki - The Vault
Happy hunting
